New Roof Has Ripples In It

They used peal and stick underlayment.

New roof has ripples in it.

Contractor stated it was normal because no roof is completely flat. I m concerned they over tightened the screws or the material is not correct. This could be a sign of a bigger problem in the future. Anyone have any ideas or seem this before.
